Cichlid Genomics & Bioinformatics Resources

Cichlid Genomics Resources:

Cichlid Functional Genomics Database (temporarily unavailable)
A comprehensive searchable database for the Astatotilapia burtoni cDNA microarray platform, constructed by the Hofmann Lab with support from NIGMS. The database connects all ESTs and contigs to pertinent information such as physical location, array coordinates, annotations (BLAST scores and names) and GO categories. In addition to providing standard queries, it can also be queried using SQL code.

Cichlid BLAST Server
This BLAST server allows the user to enter any sequence in FASTA format and find similar sequences among all publicly available cichlid ESTs and genomic sequences (~60,000 as of June 2006). This resource uses the well-known NCBI interface and blastn algorithm.

Cichlid Genome Consortium
This site, maintained by Tom Kocher, has the latest news about an international consortium of cichlid researchers working to obtain whole-genome sequence of one or more cichlid species and other tools for cichlid genomics.

Comparative Mapping Tools
This system was built by the Kocher lab mostly for comparative mapping among cichlids, and between cichlids and the relatively complete sequences of model fishes such as zebrafish, pufferfish, and medaka..

Other Cichlid Bioinformatics Resources:

cichlidBase (beta version)
A searchable database that contains information on the biology and natural history of Lake Tanganyikan cichlids. This is a pilot project that was made possible in part by NSF grant 0217915. We plan to include more information, including phylogenetic relationships, as well as species from other lakes and river systems in the future.
